The 18-year-old striker's haul ensured Georges Prost's side, winners of Academy Group A, lifted the play-off final trophy for the second time in three years.
Villa's goals came in the second half from Adam McGurk and Sam Williams, but they were unable exact revenge on south-coast club for a 1-0 FA Youth Cup defeat in January.
Former Notts County frontman McGoldrick opened the scoring in the 15th minute when he ran onto Adam Lallana's neat through-ball to drill a low shot into the right-hand corner.
Villa, who topped Academy Group B and beat Derby County 5-0 to reach the final, hauled themselves level eight minutes into the second half as McGurk rose unchallenged to send a looping header past Zach Jones in the Saints goal.
A mistake by Villa goalkeeper Stephen Henderson gifted Saints their second a quarter of an hour later.
Henderson appeared to have McGoldrick's speculative 30-yard effort covered, but let the ball through his grasp after it had bounced awkwardly just in front of him.McGoldrick all but sealed the win with a neat lofted finish to complete his hat-trick and, even though Williams set up a frantic finale with a neat finish two minutes from time, Saints held on.
